Next-generation sequencing (NGS) technologies have revolutionized life science research by providing the ability to sequence DNA and RNA at unprecedented speed and scale. NGS has had a particularly striking impact on our understanding of human genetic variation, and bacterial evolution, as evidenced by the successful sequencing of the entire human genome and bacteria genome. However, whole genome sequencing is not always the most practical or cost-effective approach for all research objectives. In many cases, whole exome sequencing (WES) provides a more powerful and informative alternative, as it enables deep insights into disease-associated variations. Shotgun and 16S/ITS metagenomics sequencing provides a more comprehensive and accurate alternative to traditional research methods, such as culture-based methods and 16S rRNA gene sequencing. Shotgun metagenomics sequencing can detect all of the genomic information in a sample, including coding and non-coding regions, while 16S rRNA gene sequencing only provides information on the bacterial taxonomy. In addition, shotgun metagenomics sequencing is not biased towards culturable bacteria, whereas culture-based methods are. As a result, shotgun and 16S/ITS metagenomics sequencing is a more powerful tool for understanding the composition and function of microbial communities. For studies focused only on specific regions of interest, target sequencing can provide ultra-high resolution of the selected regions, which lays significant foundations for variation detection.
